Since there is a faint line around 3kb and darker lines further down, does that mean the samples are impure?

Jamie,
Good observation!
The higher band is not an impurity, but that is the template you had used in the PCR reaction. Its the puc57 vector carrying the SSB gene.

The bottom dark band is the PCR product.
